Just in terms of how enjoyable they are~
I've only tried 4 or so Extras, and only cleared one of them, so here's my list...
1. Subterranean Animism Extra ~ I just really enjoy this stage. The music is gorgeous and correlates well with the place in the stage, though I'm still trying to figure out Ancestor beside your bed. 2. Imperishable Night Extra ~ The one I've actually cleared, this has a really fun stage portion and a creative boss 3. Perfect Cherry Blossom Extra ~ RAAAAAAAAAAAAAAAAAAAAAAAAAAAAAN 4. DDC Extra ~ Not sure how to approach the second fairy section, or the Tsukumo's second card. Oh well, still fun.

Embodiment of Scarlet Devil's. The stage theme, Centennial Festival for Magical Girls, is amongst my most cherished themes ZUN has composed. It's my interpretation of the most iconic stage rendition, and basically the embodiment and ultimate demonstration of what makes Touhou so fantastically engaging.

Now that I've actually played some extras:
1) DDC EX - Raiko is just really fun, and the stage is great (although the Tsukumos not so much). 2) EoSD EX - This is also very fun, while the stage is a bit lame, Patchy makes up for it and Flan is awesome (it's a shame the nons suck) 3) MoF EX - Suwako is kind of a lame boss. The stage is pretty cool though, but Kanako is also super lame. It's still fairly fun as an EX.

Probably Imperishable Night's extra stage. Keine's second spell looks really cool in scoring runs! Even if I don't really understand what's exactly happening, haha. Honest Man's Death really blows my mind. How difficult is it really to stay up that high and make those small taps for that long? I've tried, but I'm really bad so I haven't had any success. I really enjoy those cool grazes that you see a lot in PCB, IN and UFO too. EoSD has them as well. Some of the games are just super impressive to watch, imo!

LLS is my favorite Ex stage. Probably because it's so short. EoSD looks fun too but too hard for me. I never learned the bomb timings, and I can never seem to get down the timing for the red shot fairies at the start of the stage on the odd times I feel like trying to learn it, so i never really got that into the stage. PCB is fun too, but the bomb timings and positioning on stages seem ridiculously strict, so I could never really get into it.

Unless you're using Sakuya solo or Yuyuko solo, which I HIGHLY doubt, you're going to have 90% less trouble at absolute bottom near the center horizontally. Gaps are larger that way.

But like nameschonvergeben said, I wasn't talking about just capturing the attack, but timing it out for extra time and graze, like you see in scoring runs. I'm also pretty sure that sitting at the bottom with both Sakyua and Yuyuko would still be easier, even if it takes longer to finish the attack. My bad for being ambiguous!

Not fond of Extra stages in general myself. They are too easy to beat for survival and the harder extra bosses tend to be in games in not very mechanically fond of. Although I've never played an extra stage very seriously, I'll still give a few thoughts as to personal favorites.
UFO Extra is cool. I've played a bit around with this stage for a few hours but never really managed scores beyond around the 500 million, but it was interesting for as long as it lasted. Just had to stop because learning the post-Kogasa routes was tedious with no ability to skip straight to it. Top lazy i know but fuck it, unless it means getting a physical Nazrin to move in with me i'm not in the mood for effort! The stage will have you sacrifice basically all your resources for points but the boss is a bit underwhelming as the scoring on her is not very demanding compared to other bosses but at least Sanae's shotgunning speedkills are fairly cool. Nue could do with being harder really. Perhabs a sort of hardness to match my own. Actually UFO should've had a Phantasm Stage with Nazrin as the boss who'd kick your ass and stuff which is practically what she does.
GFW Extra is pretty dank for straight survival purposes. Lots of awesome attacks in here. I don't know much about the scoring in this stage so no comment but really tho, Marisa's non-spells are reason enough to give some points here. And GFW is cool. All puns intended.
Ten Desires Extra is an awesome feast to watch. I haven't given this stage any effort whatsoever but I think it looks very cool and maybe I should try it one day. What makes it cool is essentially that it's the TD system working as it was probably intended to. You will want to capture basically all of Mamizou's spells and all of Nue's cards too and you will want to do it while shotgunning the bosses as much as you can for spirits. Its a very tricky stage from the looks of it but in a different and interesting way unique in a series of games that usually is all about the graze. (which again is totally only a problem because I'm a pretty bad at moving my character accurately xD)

It's always nice to see the insight of an expert. It can be very interesting to see what someone who excels at the thing thinks about the thing. But frankly, Sakurei seems a bit crazy. Their run isn't good? 3 billion is an amazing score and they even got as much as 3.04 billion! I don't know what they are thinking, but it's really good and that many people can only dream of having such a score (like myself). Tell them that for me too, please. And thanks again for asking
