Well as far as plots go, I'm gonna be honest and say the Religious Wars Era of games were the best storyline wise so far. The introduction of Kanako, and how with her presence brought so much change to Gensokyo. Telling Utsuho to eat the Yatagarasu in order to gain nuclear god powers in order for her personal gain, almost backfiring because of Utsuho's misinterpreting things. The release of the geyser also lead to the release of the sealed youkai that were Byakuren's followers. These youkai would travel to Makai in order to release her. With the release of Byakuren, it also just so happened to be that the time of Miko's resurrection was nearing, so the Palquin Ship was placed where Miko's tomb was. However, this did not stop her revival. Miko and Byakuren are enemies, while Kanako sees them as merely competitors of faith. (This is why I seriously wonder why Kanako wasn't in HM) The three great religions duke it out, Shinto, Buddhism, Taoist, but then you have another disturbance from the youkai of various masks, who's mask of hope that was stolen by a certain Satori...
Now if we're not just talking about games and including manga, I would love to include IN + SSiB. That plot was also pretty good to me.

The best plot is Touhoumon because you cam only play Kanto so much before it starts to become a painful slog, especially early on
I actually like Mystic Square, because you go to the demon world and punch a Goddess in the face.
In general I like the PC-98 games, for whatever reason.

Creating miracles is essentially direct RNG alteration though, so Sanae basically can hax her way through anything.

It's not like Sanae doesn't want to, it's because she can't abuse them.
First of all she has to do a ritual to request the god's power. (Preparation "Star Ritual for Divine Winds"/"Summon Takeminakata") Which obviously would take time (which makes the spellcard system ideal to do these rituals on).
Then, when she actually casts the miracle (Miracle "God's Wind"/Great Miracle "Yasaka's Divine Wind") she actually drains some faith from the god she's summoning, since the god in question has to use its power to cause the miracle. And she tends to use miracles (actually I think she only can use miracles) from Kanako and Suwako. Enough faith drain would make them disappear. 1+1 = 2.
There's also the fact that the spellcard system is prepared for this kind of stuff. Sanae can't just Miracle her way through any battle because the spellcard system forbids it.
