Listing stuff I know is set in stone as far as preferences go.
Main games so far
SoEW - ReimuA
Mostly for her spread and speed.
PoDD - Mima
At the moment, most comfortable attempting to score with her and I've had my best runs with Mima. Not good enough to clear lunatic with her yet.
LLS - ReimuA
MS - Mima
I find Mima's speed better for dealing with the stages.
PCB
Everything but lunatic - ReimuB
Lunatic - SakuyaB
Sort of warmed up to SakuyaB. My preference is probably tied between SakuyaB and ReimuB, but I find it easier to pull off some of my routes on lunatic with Sakuya. I'll need to do more experimenting in the other difficulties later.
IN - Nether Team (Secondary I'm leaning towards Scarlet Team)
Youmu's shot is fun to use. Would like to get better using her alone.
Fangames
Fairies of Sorcery - MarisaA
I find MarisaA too good even though I want to use the other shot-types for scoring. The only real downside I find with her is her mild homing and that isn't too much an issue if I'm careful with what I'm trying to damage.
Vs ZUN - Marisa

Mostly prefer her bomb over her other shot-type.
Fantastic Danmaku Festival - Patchouli
Its prety much like IN Nether team.

I always wish it weren't the case but somehow I always do best with whatever shot type is Reimu's amulets in a game. Particularly true of SA where the auto-collect is also a thing, that's a godsend for me since I'm typically very overeager when it comes to getting items. Though the rest of the shot is just awful.

Only play these games once in a blue moon, there's a faint interest in becoming good at some of them someday... but for the time being I almost never play them
I'll elaborate slightly on my choices
Chiyuri makes PoDD show its true colours so she feels like the natural choice. Create your own personal sphere of mayhem!
ReimuB in EoSD is just damn comfy and is great for bombing 4 points and shotgunning
ReimuB in PCB feels the most natural for me, good cherrygain, good damage, small hitbox, easy to understand bomb, and the perfect unfocused movespeed for grazing
I like Remilia and Youmu the most by far in IN, but I choose Scarlet Team over solo Remilia because of the higher potential
I like Komachi in PoFV PVP, really comfy with just the right movespeed and my favorite scope
ReimuB over MarisaC in MoF solely because of the hitbox (otherwise I would MarisaC)
ReimuA in SA is obvious
In UFO I like ReimuA for LNB but I could use anyone for any reason because I like the shot-type variety in UFO
TD: Youmu for score Reimu for LNB (or Extra)
DDC: SakuyaA is hax but SakuyaB is preferred for higher score
Soku: I like Reisen here but fightings are 5deep3me

EoSD: ReimuB all day everyday. Good power and nice speed.
PCB: I can use either Reimu for this or MarisaA, although I tend to go for ReimuB for higher damage output and more familiarity with Prismrivers.
IN: Used to Border Team but I find myself transitioning to Ghost Team. Good spread and Youmu's damage is nice.
MoF: ReimuB. Just the best, easily.
SA: ReimuA. Same as MoF.
UFO: Either shot more or less works, though I'm less inclined to use the Marisas. Too fast.
TD: Reimu. Just Reimu
DDC: ReimuA or SakuyaA, depending on what flavour of cheese i'm in the mood for.
