Because I thought it would be interesting to share these. Who doesn't love trivial information?
(Please add/correct if I'm wrong/missing information, taken from various threads from MotK as well as my own observations. I also know nothing about PC-98 or side games w)
Bosses With Modified Hitboxes
Most Stage 6 bosses have a wider area for shots to hit.
Parsee: Has no hitbox during Green-Eyed Monster.
Orin: Has no hitbox during Rekindling of Dead Ashes.
Okuu: Has no hitbox the entire fight (?) (Note: the sun in Subterranean Sun is its own hitbox and you can still die from it)
Byakuren: Has no hitbox after Star Maelstrom
Bosses in LLS have no hitbox.
Bonus Mid-Boss Enemies
Defeating the mid-boss fast enough gives you bonus enemies to kill for extra points, meaning that the stage is static and synced with the music.

Named Mid-Bosses
I'm not sure why many mid-bosses are nameless from MoF onwards. But I still feel this is quite interesting. Note I will only list the first appearance of such characters within that game respectively.
All mid-bosses are named in PCB/IN, where boss naming became a feature.
MoF: Shizuha Aki, Hina, Momiji, Sanae
SA: Kisume, Parsee (spell card only), Yuugi (spell card only)
UFO: Kogasa (spell card only), Ichirin (spell card only)
TD: Kogasa, Soga no Tojiko
DDC: Cirno
LoLK: none (what)
Spell Card Behavior
Consult this article for most of the interesting stuff. Additionally:
DDC: Sekibanki fires rings of pink bullets if you get close to her during Multiplicative Head.
LoLK: Hecatia fires rings of star bullets if you get close to her during Impurity Within One's Body.
(SA only) "Bullet clouds" do not have a hitbox, meaning you can sit in them and get graze as the bullets are fired from the bullet cloud. Examples include Yamame's 2nd non-spell, Satori's Border of Wave and Particle, and Sanae's Bumper Crop Rice Shower.
(SA only) You can cause spawned bullets to despawn if you can predict where they will spawn. Bullets will never spawn into your hitbox, meaning that doing so causes them to disappear. Examples include Yuugi's Anomalies, Strength, Disorder and Spirits, Orin's non-spells (you can also cause her black pellets to despawn!) and Okuu's Subterranean Sun. (Note: This does NOT work on Koishi's Rorschach in Danmaku or Genetics of the Subconscious!)
Mokou's Hourai Doll: blue/red bullets fill the screen, and gains two additional bullet waves over time.
Kanako's Divine Virtue of Wind God: firing speed increases over time.
(TD) Yuyuko's Endless Evening Cherry Blossoms: firing speed increases with time.
Seiga's Zouho Rumo: killing Yoshika causes Seiga to use her mid-boss attack; on revival, Yoshika fires a ring of red bullets.
Seiga's Tongling Yoshika: knives' firing speed increases with time; killing Yoshika resets the speed.
Futo's Oomonoimi's Dinner (Lunatic/Overdrive): at 25% HP, removes bullet walls and clutters the screen with amulets.
Shinmyonmaru's Attack on Dwarf: rate of walls increases with time.
Raiko's Alternate Sticking: the small yellow bullets become denser per collision.
ISC 3-7: becomes denser over time; killing Mokou resets the density.
All survival cards and spells with a time-out phase gradually have multiple phases and/or become denser over time.

Generally, timeout phases are simply the final phases with increased speed, frequency or bullets.
Koishi's Subterranean Rose has no timeout phase. However, it takes 190 seconds to time out, the longest time out of any spell card.
Evil Eye Sigma and Ex Alice do not have timeout phases either.
Invulnerability and Super-Armor on Final Spells
Kaguya: Invulnerable until 48 seconds left; after that, behaves like a usual final card
Okuu: Deal reduced damage while bombing
Byakuren: Deal reduced damage during the invulnerability period after dying
Miko: On the final 25% HP, deal reduced damage during trance and the invulnerability period after dying; bombs deal no damage
Byakuren's penultimate spell, Air Scroll, also gains super-armor while bombing.
Shinmyoumaru and Junko do not appear to have invulnerability or take reduced damage during bombs.
PC-98 final bosses do not have this trait on their final attack either.
Dying, bombing or having a cherry border out during Yukari's Danmaku Bounded Field will completely pause this spell, including the timer, until you are vulnerable again. Bullets will still be cleared, however.
Unless otherwise stated, final bosses generally become invulnerable for the duration of your bomb, and you deal normal damage after it expires. You also deal normal damage after dying.
All extra bosses are invulnerable during spell cards when bombing, with the exception of Evil-Eye Sigma.
Unclearable Bullets
The following spell cards will not clear bullets on bomb. Dying also only clears the screen partially.
Mokou: Hourai Doll (you may not clear the blue + red bullets)
Okuu: Ten Evil Stars (suns are always there)
Okuu: Hell's Tomakak (suns are always there)
