We've discussed this a lot of times over Skype, but I wanted to post a topic about this to vent my thoughts. XD
I love how the story really starts picking up when you're in Stage 4, and the dynamic between the Komeiji sisters, Rin, and Utsuho is pretty impressive. And then the Moriya Shrine trio make a comeback and serve as the antagonists (though their intentions are good) of the game (Okuu's still the main one because y'know, final boss and all that jazz.), and the events of the game, as well as UFO and TD after, are due to them formulating that plan about the geyser. The fact that it's a complete success is really cool, since it's not common for a plan the protagonists (Reimu and Marisa) try to stop actually succeeds. I've never been more engaged in a Touhou plot, honestly. It's really nice.
And the dialogue in this game is some of the best in the series, too. That's a bonus.

On the other hand, I'm not so sure about this. I think the Chireiden dynamic is good, and the fact Utsuho is actually a villain (at least compared to all the other final bosses) definitely makes this a more conventional story. However, the Moriya Shrine's intention was to bring nuclear energy to Gensokyo, not to destroy it (which was Utsuho's intention). Therefore if it wasn't for the protagonists, the plan would have failed. In this sense, it does give a bit of meaning to the story because your interpretation that the original plan was a success even with the protags trying to stop it would imply that the entire of SA was a pointless quest - which it certainly was not. The Shrine conspiracy leading into UFO and TD after is good, but those aren't SA so you can't really give SA points for that. The dialogue is great, though, definitely close to IN; but these two probably have the best dialogue thanks to the pairing mechanic that allows the dialogue to happen. I think that the game with the best plot is probably UFO, although the biggest problem is that none of the plots in the games are actually that good so while SA and UFO may have decent plots they are hardly amazing!

Aw, Relick. :c Well, I do agree with you. ZUN's not exactly the best at making plots, but I wonder what he was thinking when he linked SA and UFO (and I suppose MoF and TD, too) so well. ...Honestly? I think he was like, "Eh, fuck it, let's do this."
