Yuyuko has perhaps the best music/fight pair of all final bosses, along with maybe Okuu. And holy shit, when Border of Life plays during the timeout. So good.
And Kaguya's fight is kinda evil on hard, at least the second half.

Remilia is <3 I don't actually like her bossfight, but its Remi, I couldn't care less. But I *do* like playing as her in most everything else.
Beating Yuyuko feels amazing when all the butterfly resurrection danmaku turn into cherry points.

Hmmm, if it's simply about favorite characters from among the final bosses, then my ranking would go Eiki > Eirin > Yuyuko > Remilia > Suika >>>>> Kaguya
But if it's about favorite final bosses, based on the boss battles themselves, then my ranking would be Yuyuko > Eiki > Remilia > Eirin > Kaguya. I haven't faced Suika (never really bothered with IaMP) so I didn't include her. Obviously, this is purely my own opinion and I don't expect everybody to agree with my views.
Yuyuko - As simple as some of her attacks are, I find them to be really interesting and unique, while being intense enough to let you appreciate how powerful your opponent is. But what really seals her position is Resurrection Butterfly. That comeback when you feel like you've already captured her last spellcard and defeated her, that change in BGM to a cooler version of Border of Life, the growing number of cherry petals falling as the spell progresses, the pure beauty of the intense attack patterns, the massive Cherry item collection when it's finally defeated, everything about Resurrection Butterfly just screams "EPIC FINISHER".
Eiki - Disregarding her ridiculous AI, the Eiki fight really feels like a true final battle. I suppose this is mostly due to her amazing theme that fits very well as a final boss (more than the themes of any of the other final bosses considered here) and with how intense the attack patterns are, with rods spewing out of every portal accompanying the bullets that pass by them. The sheer density and unpredictability of the bullet patterns make this fight really intense and difficult, and you barely even get time to rest (unless you fire a Lv 4), resulting in a long intense endurance of overwhelming bullet patterns. Yeah, I think ZUN overdid it and made her a little too difficult, but that doesn't hurt its final boss atmosphere at all.
Remilia - The background and BGM both serve to set up the atmosphere really well for this fight, against a charismatic vampire that boasts incredible strength and agility. A lot of her attacks also appear to be really intimidating, like the visual effect on Scarlet Netherworld, the curving trajectories of the Vlad Tepes knives, or the fast firing rate of the heavy cluster of bullets in Scarlet Shoot. Also, the consistency in using red bullets/lasers in every single attack pattern constantly serves to remind me of the fearsome nature of the bloodstained opponent.
Eirin - tbh Last Spells are kinda anticlimatic, since you can screw up on them and everything will be fine (except for scoring runs). Anyway, I find that Eirin's attack patterns have quite a final boss feel to them, with stuff like Omoikane's Brain showing how she is in complete control over where you can move, Apollo 13 firing a huge density of bullets at annoyingly varying trajectories, and Astronomical Entombing generating more familiars at once than any other spell in the game, with their bullets getting more intense as time passes. The slowdown and intensity of Hourai Elixir's last twenty seconds also feel like an excellent finisher, though being optional makes it a little less relevant to my rankings.
Kaguya - Dunno, I've never really seen Kaguya as being much of a final boss, tbh. I mean, yeah, I do like the designs of a lot of her spells and it's cool about how they're themed after the five impossible requests, but I just can't see any final boss vibe to them. Well, except for Hourai Jewel's intenstity, though that's kinda lost in Easy/Normal where Rainbow Danmaku is a pretty lame spell. It doesn't help that I find her first spell to be tougher than her later spells, so it's kinda relaxing after you get past it, taking away any sense of intimidation that a final boss should be having. Also, I may actually be a liiiiiiittle bit biased here. Just a little bit. Maybe.

Yeah, how come you don't like Kaguya? But Yuyuko does have my favourite fight too though! Regarding my dislike for Kaguya, I'm honestly not sure of why myself. Something about her character just really pisses me off for some reason. It may be related to how she treated Mokou's father which led to Mokou bearing the curse of immortality from the Hourai Elixir. In any case, I'm well aware of how irrational my dislike for Kaguya (and Kurumi, as well) is, but there's not much I can do about it.

Kaguya. Although she's very random and BS, that's what makes her a challenge.
I would say Yuyuko but she's just a ball of stress. Supergrazing and timing down her spellcards just isn't fun.
