Well, I usually tend to categorize my personal ranks by criteria like gameplay, characters, music and/or plot. I'll summarize it here to keep it short. MAIN GAMES
Top: Legacy of Lunatic KingdomI feel the urge to say something about this particular placement: In spite of the poorly balanced difficulty (I think ZUN kinda mixed up Normal and Lunatic on Clownpiece ), I still rank this one as my favorite. Not only does the Pointdevice Mode bring an interesting new mechanic into the game, moreover it's also tied to the rather intricate plot and tragic backstory this game has, which I really love. Considering ZUN already had to take care of a son since before he released this game, I think he's done a very respectable job still being dedicated to the franchise despite greater time restraints. The deep story of the game impressed me in particular, and the final stage themes reflecting the atmosphere and feelings of its core part tops off this game as my personal favorite. Even the fact that I had screamed in frustration a good few times due to the in-game difficulty and micrododging deaths cannot change my current view. Honestly, I don't have games that I particularly dislike. Just because I may feel particularly frustrated with a game doesn't mean I don't like the game itself. With that being said...
The best games: SA, MoF, LoLK, ISC, DS, StB
I feel that games that go with a more "vanilla" system in the newer engine are more my style. Plus, the patterns in the main games listed are on the more challenging end of what you will usually see in a Touhou game. Sure, you can use bombs to skip most of them but honestly what Touhou game can't you use bombs to skip patterns anyway? SA is probably the game that did it the best for me, and arguably MoF as well to a lesser extent. LoLK could be debatable but I feel that its challenging base difficulty keeps me hooked and gives me an incentive to improve.
I also feel that side games are where the meat of the difficulty lies. The fact that the games allow you infinite retries further staples this fact. Some of the hardest spell cards in the series are present here, and although I'm not quite at that level yet, most of the game is still very fun to go through. Doing no items of ISC is a blast, although plenty of spells have a luck factor in them which could make or break a capture. Both StB and DS rely on a gimmicky camera but most of the patterns are so fun to dodge it more than makes up for it.
Great games: GFW, DDC, TD, UFO
Fairy Wars for me is a mixed bag. On one hand I find the pattern difficulty to be very high for a Touhou game (though that is a given, because it's balanced around freezing bullets). On the other, the same gimmick is very open to frustration due to sometimes not having enough ice, or having to graze to regain most of my charge back, or not even knowing how much life you'll get from freezing or bombing. When I first started out I don't think I've ever felt more frustration out of any other game, other than some side game grinding.
The other newer-gen games I feel are on a tier lower than the ones listed above due to how gimmicky most of them feel. DDC makes you go up to collect to get resources which can be suicidal at times, TD makes you chain enemies and shotgun attack plus is very prone to bomb trance skipping, and UFO has the UFO system which can be difficult to get a good grasp of. With that being said all of these games are still very fun and has given me a fair amount of challenge.
Good games: PCB, IN, EoSD, PoFV
Now out of the older Windows games I feel that PCB is the best out of those. The game itself feels more straightforward and patterns are quite challenging in this game, although still quite easy. The border mechanic might be confusing but only for scorerunners, for survival it's just there to cancel bullets for the most part. IN has the time orb system which is also only largely relevant to last spell hunters and scorerunners, although in terms of survival it's still a pretty fun game. I don't enjoy EoSD as much mostly due to its dated engine and awkward bullet hitboxes, but it's still quite enjoyable to go through despite that, and it is arguably the most straightforward game to play.
I was never really big on PoFV, but I haven't played it all that much. Perhaps my opinion will change if I get to understand the game and its characters more.

My favorite is Embodiment of Scarlet Devil. First one I played, favorite soundtrack and the one I enjoy the most. Other favorites are LLS, MS, PCB, IN, SA.
